When this happened to me, I at first thought the same as you. BUT, it can be done. You need to "uncheck" the "Transfer crew" box on your movement interface window, and you may need to be either fouled or grappled to the unstruck but crewless ship. It will then bring up the crew transfer option for the ship next to the crewless ship.
