I think what the league system actually favors is being on the winning team, even if you completely sucked, versus being the Red Baron on a losing team.
Perhaps the league points could also factor in a bonus point for the best pilot not just on each team but also a point for the overall game points winner. This might help to reward a player who played great but his teammates got shot to pieces.
