The main reason behind this is that WS&IM is not an "individual" game like BM, but it's a team one. A ship alone can't do much, as the main aspect of WS&IM is coordinating ships to maintain a formation which avoids enemy rakes and forces the enemy to suffer your rakes. As a consequence of the nature of the game, the individual bonuses were not 100% compatible with "good play" as they favoured some individualistic behaviour (like staying away from the main action and not helping your teammates to avoid losing your ship).
I've also run a statistical analysis of all WS&IM league games played on the main site. The result is that those individual bonuses/maluses are not correlated with the skill of the players. In other words: the players who win most are not those who get these bonuses more often and the maluses less often. So basically these individual bonuses/maluses were not good predictors of the performance of the player and so they should not be used to attribute points in leagues.
The result of all this is that now all coalition members get the same points: 4 for overwhelming victory 3 for normal victory 1 for Tie or Draw 0 for loss The only individual penalty is for surrendering, which is based on reasons somewhat outside of the "normal gameplay". Surrendered players always get 0 points, regardless of their coalition result (win, tie, draw or loss).
