Now the question is: what happens when you capture back your ship?
I'd go with your first interpretation (a liberating boarding party would merge with the original crew). The only benefit would be to prevent the capturing bonus points.

I remember (but maybe wrongly) that crews from struck ships cannot do anything. They don't take part in the battle anymore and as a reward, they don't get send to the bottom of the sea. If that's so, then the crew of a struck ship should not be allowed to leave that ship and join battle again.
